I un-enabled both tabs of this dialog and the arrow keys still work to move the highlighted layer...

Main Mouse Wheel

I don't have a Mouse Wheel. I toggled the "Enable this controller" off. If you don't have a Mouse Wheel, perhaps you should toggle this off as well.

Main Keyboard

Since I do use any of these things, I toggled the "Enable this controller" off for the keyboard as well.
